Update navigation

Please can you:

1. Review the navigation section in /docs/mkdocs.yml
2. Review the files in /docs/docs/ and subdirectories
3. Update /docs/mkdocs.yml to align with your findings in 2
4. Update index.md files that link to files in their directory to ensure they link to the correct files
